Cody, you've probably pretty well nailed down the cause, now you just need to fix it. Try putting the plastic pins back on those two strings and see if it goes away. If so, you need to do some shaping and fitting of the ebony pins, if they are what you prefer for that guitar. If the ball ends of the string don't seat properly at the bridgeplate you'll have other problems crop up before long.

Honestly, the stock pins sounded fine. I just thought they looked like poo, so I got some cheap planet waves ebony pins for it that do sounds good and look much better, they just don't fit! I thought about trying to shape the pins myself, but I don't have the tools. I'll just put the plastic pins on for now and maybe file down the ebonys later. I've heard bone can make a guitar too bright, which is why I went with ebony.

The other problems have to do with premature wear on the bridgeplate, and eventually misshapen bridge pin holes from poorly fitting pins.

Ahh! That's no good! I haven't had them in very long, so hopefully they haven't affected the guitar. I'll swap them back out as soon as I can.
